Prior to GHA starting Northwich-Warrington services there were more 45 services than 46 services. Part of the 46 service fulfils a contract NW have with Cheshire West council so I think they just ran enough on the 46 route to fulfil that contract.
The 289 service provides an infrequent service between Wincham and Northwich via Lostock Gralam, as well as what the 45 provides so I imagine to be of most benefit to passengers the 46 should run the hours when the 289 runs so that there's at least 1 Wincham-Northwich service every hour. Although, as GHA currently have the 289 contract I wouldn't be surprised if NW choose to pretend the 289 doesn't exist. I think it should be this year when the 289 contract comes up for renewal so it might transfer to another operator - it does seem to be a route which doesn't stay with the same operator for long.

Thing is though, IIRC the 289 runs every 2hrs 45mins, so it would be a pain to try and co-ordinate with, espc. if Warrington wants to maintain the Warrington to Stockton Heath 'every 10 mins during the day' status.
Achieving an hourly service between Wincham and Northwich wouldn't be possible, but theoretically one every 55 minutes would ... but that might just be a bit weird.
I think the contract for the 46 states that they have to provide a certain number of journeys, which they might not be able to do if they were to run the 46 every 2hrs 45mins.
If the 289 were to go 3-hourly, they might be able to work something out maybe ... ?
The 289 was every 2 hr 30 but after the 47 service was cutback a local councillor got it re-routed via High Legh so that High Legh still had a few services to Knutsford each day which added around 7 minutes to the journey time in each direction.

Looks like the 45/46 will be broadly sticking to departing Warrington on the hour during the day (based on the Saturday times given) and assumedly the 8's would also stick with their departure time of 30 minutes past the hour.
I was thinking that the most likely reason for an alteration to the 8' at the same time as the 45/46 being altered is interworking, e.g. we could see an 8 to Stretton in the afternoon which then comes back to town as a 46.
The change to the 28's from early next month seems just to be a minor amendment to the 28A, as follows:

MF departures from Warrington, the first being a 46 then alternating between the two services:

MF departures from Northwich, the first being a 45 then alternating between the two services:

There are additional departures on the 46 at 0830 and 1500 to Stretton.
Combined with the 289 that makes the services between Northwich and Wincham as follows:
Departures from Northwich for Wincham:
06:55, 07:19, 09:35, 09:59, 11:59, 12:20, 13:59, 15:00, 16:57, 17:45, 18:30
Departures from Wincham for Northwich:
08:11, 09:15, 10:34, 11:56, 12:34, 14:34, 14:37, 17:09, 17:21, 20:01
Looks reasonable from Northwich overall especially with 3 departures in 95 minutes in the evening peak. Less ideal from Wincham with only one pre-9am departure for Northwich and two buses one after the other in the afternoon then the next one not for 2.5 hours.
As far as I can work out from Traveline, there is to be no service between Westbrook and Burtonwood (and Collins Green) after the next set of Warrington changes, when Network Warrington's routes 33(A) will be withdrawn.
